Combining ALTSCAN with RNA-seq data

ALTSCAN has a great capability of detecting novel transcripts when integrated with RNA-seq data.
We applied ALTSCAN to candidate human gene regions, and validated the prediction result with RNA-seq data. Finally, 11,549 VHC (validation with high confidence, FDR=9.38%) novel transcripts and 31,566 VMC (validation with median confidence, FDR=15.9%) novel transcripts were obtained.
VMC and VHC transcripts can also help detect proteins from shotgun proteomics data.
